I am attaching headers to a Moteino with a 915MHz RFM69 and mounting it on a breadboard.  The pinout documentation of the Moteino implies that after soldering the header the RFM69 board would be on the underside of the Moteino board rather than topside.  Assuming of course the antenna is mounted properly, would there be any issue with either radio performance or heat buildup from the RFM69 being located between the Moteino board and the breadboard?

Not really. The RF output goes into the antenna which should be straight up.
I suppose your project will not live on a breadboard though.
